You might consider installing a Quick Shift system and install one of the lighter weight flywheels.
Whats a quick shift systems

Yep. Stick a fork in those. Down4glamis called this one right on....
Do i need to replace those gears or just the forks

Oh yeah! I wouldn't use those chingered up gears on a bet. If you wanna fix your issue, you better order new ones!

You also better look closely at the mating gears. If they have rounded off dogs on them also, (which they probably do) you will need to replace them too. Bad mixed with good will re-FU your new gears. Just sayin....
I know it hurts $$$$, but you sure as hell don't want to be doing this job twice!

You can read the explanation here: https://en.wikipedia.org/wiki/Quickshifter

The technology was developed for a motorcycle - And there are a few companies that make it available for the YXZ.

Note: I don't advocate using the device for it's stated usage - Cluthcless upshifting. It's mandatory to always use the clutch for any gear change in the YXZ.

I've installed the device on my ride - I fully document the installation and it's purpose in my build thread.

Personally - This device should have been installed from the factory on the manually shifted YXZ.

Wise move. You’ll feel good when it’s back together and shifting great again.
Nothing’s worse than doing the job twice over an overlooked 2 bit part.
Keep us posted on the results.
Yeah, when you order the gears get the drive gear as well as the mating gear to be certain. The shift forks are probably ok, they take a lot to be out of sync. Once they bend though they are compromised.

Glad you took another look and found the real issue.
any up date my yxz is doimg something simular but not as loud sounds like a vibration or slight chatter at low speeds

Maybe send out trans directly to TubeWorks or Weller for teardown and evaluation?
I am a victim of tranny failure and sympathize. There is mention of some poor casting on the 3rd gear. Yamaha has a updated part number. Mine was a loud banging sound under load. Anyone that has hit neutral an a quad and then clicked it back in gear knows the sound of dogs banging together.
The sound in that video is something entirely different. The dogs are only going to give you trouble under load.
Narrow down your possibilities, does it sound the same in all gears? Speed? 2 vs 4? Engine rpm?
Are you sure the noise is coming from the transmission? Take the inside transmission covers off while making the noise and try to pin point it.

The noise to me seems more like a noise the rear diff would make or even one of the CV's. Seemed like the noise gets quieter with higher loads only to re-emerge when letting off or decreasing load.

Also could be the spike load dampener at the front of the transmission that regulates load to front drive diff. Does not have to be in 4WD as it always engaged at this point, actual engagement happens at the front diff.

Side note, have you checked or made any adjustments to your shift linkage? Could also not be getting all the way into gear because the linkage is holding it back, not adjusted far enough out to allow it to fully drop into gear. The service manual has instructions for making this adjustment.
Did you ever figure out what was making the noise?

Same question here - I have the exact same issue with my '16 tranny that I put '19 gears in after my dogs had issues on the '16 set.

I mean - the sound is identical to yours...
Has anyone found out anything on this ,,mine was knocking where the front driveshaft goes into tranny I took it all apart and couldn't find anything wrong but there was metal shavings in the case and filter its still apart now don't know what to do or order. Even if I need to order parts..but I can see where it looks like something was rubbing on the forks a little please help
